So how do we proceed if we don't need the new SIM Card? How do we apply 25$ bonus to the existing phone number 100$ top up?

From your online account, order the $100 top-up. The $25 bonus will be added automatically to your account.
To not get the sim card (because they charge you $4 shipping charges), on the checkout page you can delete the sim card from your basket.

Since they offer this promo every so often, I have a question as to why they include a free sim card. If you are topping up, it implies you have a phone with an active sim already. The top up immediately goes toward your existing sim account. What can you do with the new sim? I can see few reasons for it, perhaps to start an account for a family member or a second spare phone for yourself. Is there a way to use the new sim in another phone but have it use the same phone number as your original sim and access the same funds? I could see a use for two phones accessing the same account, but maintaining two disparate phone numbers and funding two accounts, no.

They add the sim card as a perk. It's to give to a family member, or for another phone. Many people have more than 1 device.
As for the second part of your question. You can not share the same account, with two different sims. One sim card is one account/phone number/balance.
